Rhine valley & Berlin trip

Hi Everyone , we are visiting Germany in July last week , a family of 4 ( 2 adults & 2 teenagers ) . Below is my itinerary for 6 days & 5 nights trip.
Day 1: Landing in Frankfurt airport around 11 a.m. - Train to Boppard - will stay 3 nights in Boppard.
Day 2: Boppard to visit Marksburg castle in the morning via train & afternoon will visit Koblenz city
Day 3: Morning Boappard to - Rüdesheim am Rhein via train and afternoon will do Bucharach walking tour & from there will take KD boat to St.Goar & back to Boppard via train.
Day 4: Morning Train- Boppard to Frankfurt to Berlin - will stay 2 nights
Day 5: Morning Berlin city walking tour and late afternoon Richstag
Day 6: Visit Museums Island - evening flight back to London
My questions are : 1) I assume we will reach Boppard by 1 p.m. .Any suggestions for that half day to visit nearby on Day 1 ? As we are doing the chair lift in Rudeheim am Rhine so don't want to do it in Boppard.
2) Any suggestions /add ons on the above itinerary? Thank you in advance.

That's doubtful. Even if you have no delays, you are unlikely to be ready to board a train before 12 pm or to reach Boppard before 1:45 or 2 pm. I would do the chairlift in Boppard instead of Ruedesheim's cable car lift. It's much more enjoyable IME.

Day 3 will be much more convenient if you just visit Bacharach on the way to BINGEN and board the northbound cruise boat there instead of R'heim. To take the train to Ruedesheim would require you to travel to Koblenz again, then to change trains for R'heim. PLUS, the trains to R'heim are shut down in late July. You would have to ride replacement buses to get there via Koblenz, and that will take nearly 2.5 hours. You did not provide travel dates. Have you checked the schedule yourself for the exact date you have in mind?

I would take the ship from Rüdesheim to Bacharach and then get back on it to continue to Boppard. This allows you to see most of the castles.

Depending on what you want to see at the Reichstag, make sure you pre-book your tickets for a tour or visit to the dome. There is airline style security to get in so you need to arrive 45-60 minutes ahead of your time slot (see their website for details). There are scheduled closures for the dome for cleaning/maintenance and you can't do a tour if parliament is in session - so hopefully your dates don't have either of those issues.

The problem is getting to Rüdesheim (which is on the opposite riverbank from Boppard) in late July, when construction on the railway between Koblenz and Rüdesheim - the east-bank railway - will halt all train service. Replacement bus service begins after that and will require longer travel times. You can check the DB schedule online to see the replacement bus runs for any date you have in mind and to find out how long this journey will be from Boppard to Koblenz to Rüdesheim.

The tracks south of Rüdesheim will also be idle and be replaced with bus service.

To board in Rüdesheim, it would possible to take the normal train service from Boppard south to Bingen, then use the PASSENGER FERRY service operated by Bingen-Rüdesheimer to Rüdesheim. But this just makes for a lot of unneeded backtracking; the CRUISE boat leaving Rüdesheim immediately crosses the river to pick up passengers in Bingen. So to incorporate Bacharach on this day, it's simplest to just ride the train to Bacharach, sightsee there, then ride the train to Bingen and board your cruise boat there for your return to Boppard - then there's no need to break up the cruise in Bacharach.
