Our family prefers Nuremberg. Besides having a small city feeling, it has so much to see and do. We've been to Regensburg for day trips several times but it just doesn't have the same vibe for us.
They are both nice, so for me it would depend a bit on if you have any special interests or if one is easier from a geographical point of view.
You've post a lot of random questions, but it might be easier to follow your plans if you made one thread about your trip.
Both are good, but I would go with Regensburg.
That city was largely undamaged from allied bombing in WWII.
Nuremberg was heavily damaged due to bombing and most of the city center is rebuilt.

Regensburg is our favorite city in Germany. Wikipedia does a good job of describing its sights. I love just walking about the city.
We were stationed in Nürnberg in the 1980's and enjoy it very much as well.
The old town (Altstadt) core of each can be walked across in less than an hour but we like two days to visit either. You can not go very wrong with your choice.
We have spent enough time in them that they do not seem that similar.
If you pick Regensburg, which we really like, go to the golf museum. I know it just sounds nutty but if your a golfer I am sure you will enjoy it. The museum is downstairs, and an antique store is upstairs. Their daughter has an antique store about a block away. Really nice stuff. There is a small fee. I think one big thing Nuremberg has going for it is the different museums. So, if museums are your thing a trip there would also be a great choice. If you have an auto, it is only 65 miles and if your train traveling 1 hour and a half. You need at least a day in Regensburg and probably 2 days for Nuremberg.
I love them both. Nürnberg in Summer and Regensburg in Winter. Yes I would do both if I had time. At least a full day or more. Franken und Oberpfalz in Bayern.
I am having a similar quandary! Thanks for mentioning Youtube videos, I hadn't even thought of that. There are some amazing quality walking tour videos out there. Now I've gone down that rabbit hole haha!
I enjoyed both and both were easy we wander through. Because of its castle, I wold give the edge to Nurnberg.
If it depends on your interests then Nürnberg would be the choice for: history, museums, large city feel, good local transit. We were there 2 1/2 days. We could have used one more. If a beautiful city on the Danube with also history then Regensburg would be a choice for: smaller walk around Stadzentrum. We gave it one day but could have used an additional day.
We have immediate family that live outside Heidelberg that we visit every year. Regensburg is somewhat like Heidelberg scenery wise. But the residents of Regensburg were wonderful and inviting giving a “hometown feel” versus Heidelberg that is more like Nürnberg.

Is there a castle there worth doing? Bear in mind I would have just come from Italy where there are many spectacular castles and palaces so i may be all "castled out" by that stage.
I'm interested in walking into the quaint shops especially if they are handcrafted. Which means I probably can't go on a Sunday since it will be closed.
How are the crowds on Saturday in either one?
Also I will be coming from Prague. If I take the train, it looks like it will pass Regensburg. So I'm wondering, should I get off and stay the night in Regensburg and then go to Munich the next day so that i don't have to backtrack to Regensburg once in Munich. I don't know how the tickets will work, does it mean I have to get two tickets (Prague to Regensburg + Regensburg to munich) or does the one ticket allow a stopover?
In this approach, I think the suitcases and hotel checkins will be time consuming. It is unlikely i can check in in the morning when i arrive, so means I have to leave my baggage at the counter and carry my essentials and valuables with me as I don't want to leave them in my suitcase unattended (eg. meds, ipad, laptop). This means a heavy bag. And then rinse and repeat in Munich.
But if I go directly to Munich and base myself there, I will have to travel back to Regenburg and spend a full day there without needing to worry about suitcase and check ins. I think this is a better option however a bit wasteful back tracking.
