Is there a way to get a few hour stopover in Wurzburg on our way to Munich without paying a whole lot for a flexible price ticket? So far I've figured I can do it with two separate tickets but just wondered if there was an alternative I'm missing?

What is your starting city?
On the DB site there is an "add intermediate stops" option where you can select the # of hours to stop

The "intermediate stops" option might not appear on the main page of the Bahn query site. Click on "change" link to get intermediate stops (you might have to click a second time).

I booked Nuremburg to Frankfurt with a 5-hour stopover in Wurzburg -- enough time to leave bags in a locker, walk to and tour the Residenz, wander around and have lunch (could have been shorter, but I'm a slow walker so I build in extra time) One ticket, purchased well ahead at discount price.

Thanks, I'd overlooked the intermediate stop item. That takes care of it.
