We will be staying in Fussen for two nights, with one full day in between, and I have a few questions:
1) We will have a rental car and are thinking of staying at a hotel or B&B 2-3 miles out of the town. Any recommendations for hotels or B&B either in Fussen or within about 3 miles of the town?
2) If we do stay outside the town, is there ample free parking available in Fussen while we're wandering around, having dinner, etc.?
3) Any recommendations of things to do in the area besides the town of Fussen and the two closest castles? We have heard Oberammergau and Linderhof Castle are both very close to Fussen.

I wouldn't want to encourage you too much about parking in Füssen. I park at my hotel and walk. My memory is that parking is available in some places from a machine - not free - and there isn't too much of it. I am sure that with a bit of determination you could find parking but you should always be prepared to pay.
Free parking in Fuessen? Don't know of it. Free parking in any town is rare.
We like the Hotel zum Hechten in Fuesssen. Stayed twice. Free parking. Free buffet breakfast.
The Zugspitze is nearby.
The Luge ride (Sommerrodelbahn) at Tegelberg is maybe a mile from Neuschwanstein.
The Wieskirche is a must see in my opinion.

During our trip in 2014 we stayed at the Hotel Fantasia right in the middle of Fuessen. The Fantasia was once a church owned home used by 'vacationing' nuns, priests, etc. so the layout is a bit unconventional - almost whimsical. Because the rooms are not box shaped the beds are bespoke (hand built to best fit the space). We even had bunk beds in our room in addition to the large bed (Queen? King?),
The room was a good size with a well-equipped, brand spankin' new bathroom and was very comfortable and quiet - it had the seemingly standard German outside window shutters that could be dropped down in case of barbarian attack. The Wi-Fi worked well and the breakfast was excellent (but NOT included in the room price). The hotel included on -site free parking and we were also able to talk the desk clerk into giving the four of us bus passes so we were able to ride to the castles for free. The location was decent as well - a short walk to the bus station and a short walk to a pedestrian 'mall' with restaurants & shopping that even offered a free concert on Sunday evening! We will definitely stay there again. Price was very reasonable at about $100 a night.
No free parking that I saw, but a fair amount of street parking - just make sure to get your 'parking pass' at the machine. We had a wonderful dinner experience at Madame Pluesch - we were a bit earlier than the typical local crowd so the staff were especially attentive. We also had a good meal at Gasthof Weizenbrauerei - although not as memorable it is more of a classic Gasthof.
We visited Linderhof on our way out of the area - it's definitely worth visiting - even if only for the Grotto...
We also stopped in Oberammergau for lunch and a brief wander - found an excellent sweets shop :-)

I know what you mean about staying outside of Fussen. Fussen is not a bad little town, but staying in Horn-Schwangau about 5 minutes from Fussen was ideal for us. 2 of our favorite hotels are Hotel Ruebezahl and Hotel Helmerhof. They both have fabulous restaurants inside the huge chalet hotel structures with views to the castles all illuminated at night. The Ruebezahl is a bit more upscale so it just depends on what you want. Both of those hotels have bikes to rent to go biking all over the miles of wonderful bike paths and very near to the Crystal Therme for your sauna and pool pleasures. There's also plenty of free parking at both of those hotels. It's also about a 5 minute drive to the castles for your visit. This area is also very very close to Linderhof Castle.
We had a great stay at Hotel Sonne last year. Friendly and helpful staff, wonderful breakfast, immaculate and very comfortable room. They have an underground parking garage and you can reserve a spot in it for a nominal fee which is well worth it.

You didn't say how late you will arrive on the day before or how early you plan on departing on the last day, but visiting both castle, having a nice lunch in Hohenschwangau - I would recommend Hotel Müller, the light-yellow building below the Hohenschwangau castle and the departure point of the Pferdekütsche (horse carriages) - maybe doing a little shopping in the village, will probably take most of the day.
The Sommerrodelbahn at Tegelberg is very close to Neuschwanstein, but to me, more of an amusement park ride than something in keeping with the castles.
By the shortest route, through Echelsbacherbrücke, Oberammergau is an hour away; Linderhof is about 15 minutes farther. It might be shorter going over the pass to Reutte. I spent ¾ of a day at Linderhof. I don't think you could do it justice as a short afternoon trip.
It's not difficult to get around in Füssen. The bus from Füssen Bhf to Hohenschwangau goes through Horn and Schwangau (leaving). There are a lot of nice, intimate accommodations in these towns. It's no necessary to have a car in Hohenschwangau, and it's easy to get to and from Füssen by train. Maybe you should reconsider having a car here.
We stayed in a B&B near town that offered free parking. Check in booking.com and choose free parking option.
We've stayed several times at Schluxen in Pinswang. Great location. Service was really poor the last visit, but it's since sold. Worth a try. More consistent service with Hermann at Ernburg sum Dorfwirt outside of Reutte. Oberammergau, Garmisch, and/or Linderhof ae well worth visiting--but doing those and the castles by Füssen in one day would be too much.
