Public Transit from Zurich to Munich

My husband and I are taking a vacation to Munich this fall. I found a good deal on a direct flight from Denver to Zurich and was wondering the best way to get to Munich. We're fine with a train or bus, but would like the most comfortable possible since we will have just gotten off a long flight in economy class. Exploring Zurich will have to wait for another trip, as we are meeting friends and have plans already booked in Munich.
Any advice is appreciated!

There are trains from the Zurich airport to Munich main train station. It is about a 4.5 hour ride. This will be the easiest and most comfortable way to get to Munich especially after a long flight.

Search the SBB website (google sbb) for your arrival date and time.
From: Zürich Flughafen
To: München Hbf

Herewith the standard health warning: It is normally not recommended to buy train tickets in advance to connect with an incoming intercontinental flight, unless you leave a long safety margin. The flight could be late landing, you could get stuck in immigration (less likely in Zürich airport), anything could happen. If you miss your pre-booked train, your tickets are worthless.

Train would be a lot more comfortable. But Zürich to Munich is not the fastest route, and buses can be faster, if less comfortable. And there are not many direct trains. But, the trains that do exist call at Zürich airport station (Zürich Flughafen), so no need to go into Zürich centre.

Go to the Swiss railways site: https://www.sbb.ch/en
Enter from: Zürich Flughafen, to: Munich and your desired time and date.
On most dates the following three direct (no changes) trains run:

Depart Zürich Flughafen 07:21, arrive Munich 11:47
Depart Zürich Flughafen 09:21, arrive Munich 13:44
Depart Zürich Flughafen 13:21, arrive Munich 17:47

Depending on your flight, one of the above might be suitable.
Otherwise, look into a flight from Zürich to Munich. The same warning applies about delay<s to your incoming flight.

Well...since you're already IN Zurich - why not spend a night in Switzerland somewhere close and enjoy your time there? I love Munich, but I also love Switzerland.

Please note that there will be extensive construction work on the Zürich - Munich line between Lindau (lake Constance) and Geltendorf (40 km west of Munich), which will last all the summer and fall. So you will have to transfer at least once during your trip to a substitute bus. Personally, I'd take the direct IC bus (3.5 hours; look up schedules at www.bahn.com).
