We will be taking a train from Prague to Berlin on My 24th, just one way. Our flight it out of Berlin.
Which reservation website is the easiest and most dependable/cheapest to use to buy tickets? I find the websites a bit confusing.
Any suggestions?

https://int.bahn.de/en is the German site.
https://www.cd.cz/ is the Czech site, and likely the bet price.
Both of these operate the trains and have phone apps. Anyone else is a third party travel agent.
I can't seem to make a reservation using the czech site for after this month.
CD opens reservations approx. 4 weeks out.
You could try booking the seat reservation through DB (when looking up your connection click “Seat reservation only”) and purchasing the cheaper ticket through CD.
