We are staying in Rothenburg for one night and I am wondering if people would weigh in on which hotel to choose for ambience, and comfort. I am considering Hotel Altfrankische weinstaub, am klosterhof, and Hotel Gerberhaus.

Stayed at Gerberhaus and it was very good.
We also stayed at Gerberhaus and had no complaints at all. Would stay there again without hesitation.
We stayed at Hotel Alfrankische weisnstaub in 2006 and really liked it. I think they only have 4 or 5 rooms. Breakfast room was tiny, but breakfast was very good. You don't list it, but in 2014 we stayed in gaustehaus raidel and really liked it also. It's in a very good location, very atmospheric and great breakfast. The owner is very nice!

We liked the Raidel a well. Herr Raidel is great and the price is amenable. Remember, he only accepts cash.
I've stayed in Rothenburg twice. The first time I stayed at Raidel and was satisfied with it. I like staying inside the wall. My only complaint was that it was on the first traffic street outside the pedestrian zone. Traffic was pretty heavy all night long and, because it was hot, we wanted the windows open, but the traffic sounds echoing off the three story brick walls made it almost impossible to sleep. The second night it was cooler and better with the windows closed.
Last October, because my partner is a little mobility challenged, I booked a room in Hotel-Gastof Post (follow the link to see my review), which is a couple hundred yards from the Bahnhof. Post is on the normal route from the Bahnhof into town via Rödertrum.
It was late season and the restaurant was closed for the year, so I can't comment on it, but there were several good restaurants in the neighborhood.

While in Rothenburg, don't forget to take in the Nightwatchman Tour in the evening. You'll get a very entertaining insight into the medieval history of the town. Worth every penny (or Euro). https://tourismus.rothenburg.de/index.php?id=516
