It's about 4 and half hours. There are several trains with one change in Munich. There are also trains with two changes. I would prefer train with one change in Munich. For times check Deutsche Bahn website,

Go to http://bahn.de/en, enter "from" and "to" and the time you want to ride. There are no other trains besides the ones listed by the Bahn website, it covers all operators. At the results page, look at the "Chg." column to see how often you have to switch trains, which is the major source of inconvenience I think. All "Products" but ICE, IC and EC are short-range services which have a lot of stops. But for your relation Passau to Füssen, the short range services actually take less time than the wide range ones.

Ilja: according to the Bahn website its 5 to 6 hours.

jjj, according to Deutsche Bahn website there are 19 connections (if I counted correctly) from Passau to Fussen with one to two changes of train. Most of them take between 4 and half and 4 hours 51 minutes. Only two connections in the evening and late night run longer: 5 hours and 4 minutes and 9 hours 21 minutes (because of a long layover in Munich). So indeed it takes about 4 and half hours, not 5 to 6.

The one change connections all seem to change in Munich Hbf and use regional trains (REs). The connections with long distance trains (ICEs) have more changes, don't save much time, and probably cost more. I think using regional trains is the best option. With it you can make the entire trip using a Bayern-Ticket, 23€ for one, 28€ for two.

If you plan your trip so that you change in Munich around noon, you can skip the next train, have lunch at the inexpensive food court off the end of the tracks in the main shed area, and catch the next train, an hour later, to Füssen.
