We are signed up for RS Munich-Salzburg-Vienna tour in November. Considering taking train from Vienna to Munich after tour ends for an extra day or two and booking r/t air to MUC. Other option is multi city air MUC-VIE with extra time in Vienna. Recommendations?

I dislike backtracking. If it were me, I'd arrive a couple of days early, spending that time in Munich. Stay a couple of extra days at the end in Vienna. Best of both. Multi-city ticket.
If you must choose one, I'd say Vienna.

Both cities can be visited in 1-2 days, but perhaps Vienna has a little more to offer.

I also agree with Stan. I enjoyed Munich, but Vienna was wonderful, and had so much more to see and do. You can’t go wrong choosing Vienna.
