I am sure you will get a lot of hotel favorites from others on the forum - but to get started:
1) there is easy and convenient train service from the airport to downtown. https://www.munich-airport.com/public-transport-260822
2) I always start with the RS guidebook to choose favorite neighborhoods for hotels - maybe the hotels will be available and maybe not - but the area descriptions are a great starting point. Then I check a consolidator like booking.com for those neighborhoods. That provides descriptions of way too many places, but gives prices in different locations and different amenity levels. Have fun planning. As noted below it is usually best to actually book with a property directly, when you start you are comparison shopping for prices and locations.

No, no, no, no, no! In my opinion, using a booking website is just a way to pay to much. They rely on people using the "easy way" at an inflated cost. I once did a study on a place I was staying. Five of the places in town were listed on Booking; they were the five most expensive places in town.
I never use booking.com. I mostly use the website of the accommodation itself, which I find on the town's tourist information website. Understand, I don't avoid places listed on Booking, but it don't look for them either. I have occasionally stayed at a place listed on Booking, but in all cases, I went directly to the accommodation's website and got a better deal.
Use the property's website. Often it 's only in English, but there are words to learn, like "Übernachten" or "Unterkünfte". Write to them in English, what the H___. If they speak English (a lot of them do), and they write back, you're in. If not, oh well, try another place. In my case, I can write in German, so I do. They always write back in German. Sometimes I get there and they're fully fluent in English; other times they only speak German. It's always fun to find out.
