I have 6 nights to book before flying out of Munich. I want to see castles, Zugspitze, and maybe Zurich to the west of Munich. Should I head to Fussen for 2 nights from Rothenburg o.b. Tauber to see those sights before heading to Munich for last 4 or do day trips from Munich for all (6 in Munich)? I will be relying on public transportation but don't want to spend all my time on a bus/train. I wasn't sure if connections to Zugspitze and Zurich would be quicker from Munich, despite the greater distance because of train vs. bus.

I would stay in either Fuessen or Garmisch for at least 2 nights, maybe 3 nights. It's the Zurich visit I'm not able to understand. I would cut that.

I would also suggest two nights (one full day) in Füssen and three nights (two full days) in Munich. Munich is much to nice a town, and filled with things to see, not to spend significant time there. Zürich so too far away for this trip.
I agree with the other posters. 2 nights in Fuessen, 4 in Munich. Skip Zurich, it is a long way out of your way.

You can't go wrong with either Garmisch or Fuessen for what you'd like to see in the area. I'd actually go with 3 nights, giving you 2 full days, which would give a little flexibility for good weather on the Zugspitze. There's always Linderhof Palace, Neuschwanstein and Hohenschwangau castles, etc. in case you have an overcast or rainy day.
