We are planning our first Europe trip .
This is our Itinerary Atlanta-Munich-Austria-Prague-back to Atlanta.
This is how days are allocated so far.
Munich -3 days
Salzburg-2 days
Vienna- 2 1/2 days
Prague-3 days
1)We are planning to rent a car for Munich-Salzburg sector.We are interested in doing couple of day trips in Munich.(Neuschwanstein and Eagles Nest).Is it better to take trains to these locations or rent a car?We would love to stop at scenic places,enjoy and have a quite time.We are traveling with our 16 month old baby.Any suggestions for day trips.
2)Prague-Munich Train-Is there space to keep our luggages (STD international size suitcases)?Do we need to pay any extra fees for luggages?
3)Train tickets or renting car,which will be a cheaper option?

Are you asking if there is a place to keep luggage on the train while you are riding? If so, the answer is yes. If you plan on going to Hallstat from Salzburg for a day, i would think you'd need another day in Salzburg. If you go to Neuschwanstein, you should also see Hohenschwangau which is essentially across the street. Many like it better and Hohenschwangau provides a better overview of the family and "Mad King" Ludwig. Off the top of my head, I believe train would be less expensive especially since you are crossing into different countries. Additionally, while in Bavaria, DB train tickets are inexpensive for multiple people (Bayern ticket). Salzburg is included in the Bayern pricing.
Let me start by saying that for your first trip to Europe you have chosen four great cities, and potentially a very manageable itinerary! A lot depends on the details however. When you refer to “3 days”, does that mean you will sleep in that place for 3 nights? If not, you’re overstating the amount of time you have in each place. Even if you are counting nights, travel between cities will cut out half a day each time. You also ask about the Prague-Munich train. Are you planning on a round trip between Atlanta and Munich? You’d be far better advised to fly into one and home from the other, saving a day’s travel to get back to your starting point. The other problem with taking a Prague-Munich train is that there isn’t a simple route to do that- the fastest connection between the two is a direct bus, at around four hours (will you have a car seat for your toddler?). The other stops on your route - Munich-Salzburg, Salzburg-Vienna and Vienna-Prague- are very well connected by trains. No extra fees aware required for normal amounts of luggage.
Neuschwanstein is possible by public transit from Munich, although renting a car for a day would give you more freedom to stop along the way - Oberammergau for example is a pretty town. The Eagle’s Nest is better visited from Salzburg than from Munich. Be aware that driving on highways in Austria requires a vignette- around €10 for 10 days. A car rented in Austria will likely have one, but one rented in Munich probably won’t. Renting a car in Munich and dropping it in Austria or Czech will incur a large one-way charge- possibly in the €300 range. That, plus the high cost of parking it in Vienna, will negate any possible savings over train costs.
All that said, if you are intent on driving then consider completing the whole loop- fly return to Munich, and pick up and return a car there.
Wife & I did similar trip last year during Oktoberfest last year, although I dropped off my rental car in Munich and took trains to Salzburg, Hallstat and Wien, which I really recommend. Munich public transportation is fantastic, and same goes for Salzburg & Wien.
Day trips from Munich: Not a big fan of tour crowds at Neuschwanstein (even though Schloss is striking). We really enjoyed a day trip to Andechs Monastary and attached Klosterbrauerei Andechs. Great way to enjoy the beautiful lake region. There's so much to do in Munich, I'm not sure I'd travel outside when I return.
We thought about a day trip from Salzburg to Eagles Nest, which is the recommended route, however Salzburg is such a vibrant city, especially Augustinerbräu - Kloster Mülln in Salzburg, so we skipped the tour.
Make sure to check out Café Central in Vienna for a taste of Viennese culture, and Demel where kids of all ages can watch the bakers roll out yummy strudel.

When we lived in Munich we found traveling by train much easier than by car with a toddler. More opportunities to move around rather than being strapped into a car seat (plus no car seat to lug around). A car will be far more expensive than taking the train. That said, I would not recommend try to do both Neuschwanstein castle and the Eagle's Nest as day trips with a toddler. You will spend more time in transit than actually visiting either site. If you still insist then I'd say go for Neuschwanstein and skip the Eagle's Nest. I recently saw this helpful video on youtube outlining exactly how to get from Munich to the castle with public transportation.

I'd recommend closer day trips than what you suggested. In the Munich are we visited the excellent zoo, you can also take the S-Bahn or BOB train to the lake areas south of the city. We took our toddler to Tegernsee via BOB train, and Starnbergersee and Ammersee via S-Bahn. Good locations for a walk by the lake with a stroller and usually a playground nearby and the boat rides across the lake are nice or even go up a nearby cable car in Tegernsee if the weather is nice. You can also take the BOB train out to the Markus Wasmeier Freilichtmuseum (Folk Museum) for a nice kid friendly day trip.
In Munich, consider eating at Hofbräukeller am Wiener Platz as they have a staffed kids play area indoors and in the biergarten where you can drop your child off to play while you eat/drink in peace. The indoor play area is closed for renovations until Sept 2018.

Yes, there is room overhead for carry on type luggage and usually room at one or both ends of the carriage for larger luggage. There should be no charge but I'm not sure how much you plan on packing. My advice is pack as light as you possibly can with the amount of moving around you have planned. We bought a super small/cheap umbrella stroller for travel that worked great and was much easier to deal with than something larger. Just make sure you get one with larger wheels if possible for going over uneven surfaces better.

Train will be cheaper by a long shot. With a toddler in tow you will not be able to pack in as much as a car would allow so most of the benefit of a car will not be useful.
