What is the best way to get from the airport to Munich?

Just take the S-Bahn Train.
There are two lines, approaching the city from different directions, S1 enters on the West, S8 the East, goes right through the heart of the city and to the main train station. Trains leave every 15 minutes or so, takes about 45 minutes.
Which S-Bahn you choose depends on where you are staying.
