We want to travel to Copenhagen from Berlin by train in May. As far as I can tell, it looks like we have to make one stop in Hamburg. No biggie at all. I made that same trip in May of last year. I would STRONGLY suggest getting seat reservations as the train was quite crowded and many people wound up sitting on the floor because there were not enough seats for them.

Correct, buy the ticket from DB. €49.90 if bought in advance. And, seat reservations are a good idea. The Copenhagen-Hamburg part can be very crowded. New trains are on the way to improve the capacity but in May it will still be the current trains operating the route.
One other thing to know - when I went, there was a passport check at the border going into Denmark. So make sure your passport is handy while you're on the train.
