I need a hotel that is not to far from the airport but that also near the center of town. Am I asking for too much? I have no problem taking the subway but do not want to drag luggage all over the place.

You can't be by both the center of town and the airport because they are not close to each other. Your best bet would probably be to find a hotel close to the main train station. That is close to the center of town and a direct ride on public transportation to the airport. You could also stay near Marienplatz. I like to stay at Hotel Uhland which is a very short bus ride from the main train station. It is easy enough with luggage if you are traveling light. There are other places closer to the train station or Marienplatz that others might recommend.
You could move out to the Courtyard by Marriott for your last night. It's got a shuttle bus, and is very well priced.
Otherwise, you'd probably want to be somewhere close to the center city for the time you're in Munich. It's a great city with many sights to see.

I have stayed at the Hotel Uhland and the Hotel am Viktualienmarkt. Both are within walking distance from the rail line. If you don't want to drag at all, take a cab and stay where you want.
If you have an AM flight from the airport, you might want to stay in Freising. It's near the airport and there are buses every 20 min from the Freising Bahnhof to the airport. The bus trip takes a little less than 20 min. When you want to go into town, the S-Bahn takes about 40 minutes and runs every 20 min.
This hotel in Freising has been recommended on the Wall.
On the other hand, if your flight is not real early, or you don't mind getting up earlier, or you are not flying out, there are many reasonably priced hotel in town near the S-Bahn stations.
Freising is a good place to stay for your last night. It is a friendly place with a small but pleasant old town and a historic beer hall. There are some small places to stay close to the bus terminal, so you would not have to drag your luggage far. Closer to downtown, near the Isar, the Holiday Inn Munich, City Centre is a modern business class hotel close to good restaurants, beer gardens and attractions. It's main selling points for me were air conditioning for a summer trip and its proximity via underground mall to the S8 subway line that connects the airport with downtown.

There is a Lufthansa bus that goes between the Munich Hbf and the airport with one stop in Schwabing, at the Nordfriedhof (north cemetery) , at the intersection of Schenkendorfstr and Ungererstr. Time between the airport and Schwabing is about 25 min. There are hotels (Marriot, Ibis) right around the cemetery (some for live people). There is also a U-Bahn stop across the intersection. The U6 goes between there and the city center, Marienplatz, in 9 min.
