We are travelling from Munich Airport to Nuremberg for a couple of days. Then while in Nuremberg doing a day trip to Rothernberg. Could someone please explain which train/tram/bus tickets will help us with this? Is there any ticket we can buy that will cover all of our transit or do we have to buy all different tickets? I am so confused with it all.

I assume here that "we" = 2 adults.
Buy a "Bayern Ticket" day pass (€31/2) from a ticket machine at the MUC airport station. It's a day pass that covers you all day on Sat or Sun (after 9 on weekdays) and all evening on the trains between these stations (AND on any detours you might take within Bavaria) AND on public transport within the cities of Nuremberg and Munich (subway, tram, bus, S-Bahn)

(Only 2 r's in Rothenburg - add "ob der Tauber" when you search the DB schedule for travel times in order to get the right Rothenburg. And it ends in -burg, not -berg.)
At Nuremberg station, buy a VGN Tagesticket Plus (price level 10, current price €19.70) from a ticket machine. It's valid all day on any one day of the week for the train trip to Rothenburg and back (and for public transport within Nuremberg; if you need a bus to get from your hotel to the train station in Nuremberg, you can buy the VGN Tagesticket Plus from the bus driver to cover the bus ride and the train ride.)
Here is a map of the rail lines you can use with the VGN Tagesticket Plus. You will likely have changes of train in Ansbach and in Steinach. The DB schedule will show you these changes with times and platform numbers (click on details at left.)
EDIT: It is possible to travel to Rothenburg via Würzburg on regional trains but don't do that - that would take you outside the VGN zone.)
It's important when you use this ticket AND the Bayern ticket that you use only the regional trains (RE, RB, S, etc) and not the high-speed trains (IC, ICE, EC, etc) which are verboten with these tickets. Be sure when you look for a schedule at the DB site to check the "only local transport" box (which will pull up the correct trains.)
