We are flying into Frankfurt and would like to know how to train it to Prague. Also, are there any charming German towns we may sightsee in on the way to Prague?

If you are willing to break the journey up in to a few days, you will pass through Wuerzburg, Bamberg, Nuremberg, Pilsen. You could add a side trip to Rothenburg between Wuerzburg and Nuremberg.
www.bahn.com can give you the routing and enter stopovers. Click "local transport only" and "show intermediate stops" on the result page to see all the towns you will pass through. DB seems to want you to take the bus from Nuremberg to Prague, which is the reason to use the "local transport" button. That will show rail connections to Prague. They are slower than taking the express bus, but you decide.
