We find ourselves doing this route at the beginning of a 3 week trip exclusively by rail, and were wondering what might be worth a nearby detour in Germany before reaching Colmar. No sites in France, just Germany.

It depends on how far you are willing to travel from the straight line, more or less less. I recently stayed south of Frankfurt. It was my second time in Heidelberg, not as impressed as the first time but it was at least twenty years earlier. The castle and the philosophers walk were the highlights for me, the main drag not as quaint (?) as it used to be.
Re Baden-Baden, I liked the hiking around it and the Lichtenstaler Allee. Gengenbach is an excellent little town, the scenery around Durbach nice. Freiburg is nice for the old town and hiking on the east side of town, the beautiful village of Staufen a short train ride away - better still, take the train to Bad Krozingen and have a pleasant, easy walk along the creek to Staufen
