Of your two suggestions I would prefer Strasbourg over Baden Baden. I really liked Strasbourg a lot and there's much to see there. However, I myself would travel from Frankfurt towards Munich (rather than in the opposite direction) to shorten the journey times between places, maybe stopping in Nuremberg for the day between the two cities.

Take 90-minute train down to Baden-Baden. If your not spending the night place your luggage in secure storage upon arrival at the station. 20-minute city bus ride into town. If you are spending the night I can recommend lodging. Either way take a light jacket and hike up to the castle. Likely the beer garden along the trail will be open or eat/drink in the castle. Wonderful views looking back down on BB. Hike around returning same trail or hike along the ridge and back down to bus station outside of town for a lift back in. So, you have hiked off some of that jet lag, eaten and enjoyed fine German ale on tap and now your ready to visit one of two bath houses in town. We have only visited the older of the two and enjoyed the roughly 18-stations of treatment.

Wake up next morning and train ride ove to Colmar just south of Strasburg. Check in to your hotel and rent a bike and ride out to the wine tasting village. There several wineries await your arrival. Have fun!

Take a look at photos of these 2 cities. Which one has the sites you want to see the most? I know if it was me, I would go for Strasbourg, hands down. Baden-Baden can't even begin to compare to this historical, gorgeous city.

Baden-Baden is, at best, a regional attraction that for some reason Mr. Steves and other travel writers have inflated above it's weight and importance. It is kind of nice, but just one of dozens of thermal resorts throughout Germany. Not even close to being the nicest, if you ask me. If it's the bathing you want, then just go to the elegant nearby cities of Wiesbaden, Königstein im Taunus or Bad Homburg.
