We are planning a 2 week plus trip, Best of Germany, Switzerland and Austria in late Spring. We are staying 2 extra days in Frankfurt and Vienna. In Vienna we would prefer to stay in our last Hotel of our tour, their rates are a bit much for us. So, if anyone has any suggestions for modestly priced, centrally located Hotels, we would greatly appreciate your suggestions.

What's your definition of "modestly priced" in terms of euros per night? And are you looking for a room for two people?

I have it booked for my upcoming trip.
I would look for any of the hotels located around the Hauptwache (city center) area of Frankfurt. Modestly priced would be Motel One Römer or Moxy, next might be Flemings City Center, and higher would be the Hilton City Center.
If you're flying out of Frankfurt, I highly suggest the Sheraton!! It is connected to the airport, has an amazing shopping mall, and a good restaurant. Took my wife and i roughly 10-20 minutes to get to terminal 2 from hotel (by foot)
In Frankfurt it will be the first night of our trip. I would likely to keep the price in the €150-€200 and be as near as possible to the old part of the city.
Our last two nights of our trip will be in Vienna. We would like to stay in the Stephanplatz area and to keep our nightly cost be about €225 if possible.
When we arrive in Koblenz on our second night we have booked the same Hotel that our RS Tour starts

Go for the Motel One Römer as it is the closest to the Alt Stadt. There is also Hotel am Dom which is attached to the Paulaner restaurant behind the Kaiserdom.
There is no reason to walk to terminal 2, when there are free shuttle buses every 10 min. or so. If someone is in Frankfurt for 2 nights it makes more sense to stay in the city and not at the airport. There is an S-bahn every 15 min. and they only take 12-15 min. to get from the city center to the airport.
