I am finalizing details on an upcoming trip to Germany. We are driving and the last leg of the trip is stopping in Munich after a few days in Salzburg. We will have visited some castles and palaces on the way to Salzburg, so my question is now do I spend two nights in Munich, then one in Nuremberg? Is Nuremberg worth the trip? Still plan to visit Rothenburg ob Der Tauber and would like to spend a day in Bamberg. Have 2 nights booked in Wurtzburg before heading to Frankfurt to fly home. Any suggestion on how to make the most of the last few days?

Sounds to me like the last leg is actually Würzburg > Frankfurt.

Your working plan is pretty confusing right now. Can't quite get your sequence in my head.
So my best guess at how many nights you have altogether after Salzburg is SIX. Is this what you actually have penciled in at this point?
- 3 nights, possibly all in Munich - possibly 2 in Munich and 1 in Nuremberg
- 2 nights in Würzburg
- 1 night in Frankfurt
When were you planning to see Rothenburg and Bamberg??
Making the most of your trip does not necessarily mean driving to as many of these places as possible, which is kind of how it sounds right now. How would you like to spend your time after Munich, exactly? Maybe we can narrow things down for you if we know what "the most" would be for you in some general way.
How to spend those last nights is my delimma. I was trying to work in Regensburg, Rothenburg, and Bamberg by heading to Nuremberg from Munich and using that as a base. However, I have decided to skip Regensburg and Nuremberg, unless otherwise advised, and head to Wurtzburg from Munich, stopping at Rothenburg on the way, and taking a day trip to Bamberg from Wurtzburg. That would put me 2 nights in Munich, 3 nights in Wurtzburg, and the final night in Frankfurt close to airport for an early flight out.
IMHO Nuremberg is better than Bamberg. and with a car it makes more sense to base there and drive to Wurzburg and Rothenberg than to base in Wurzburg. I know those towns pretty well; I lived over there for 4 years. And, no matter where you base, Wurzburg or Nuremberg, turn your car in before you leave and take the train to FRA.
Hard to pick the best egg, but for me Rothenburg ob Der Tauber would be on the bottom. Nürnberg would be my recommendation, but Bamberg and Regensburg are great. If Rothenburg ob Der Tauber is your priority then go there. Nice place, but it’s a tourist Mecca, more like a theme park. Seems to be a favorite though. From Würzburg get out and visit some of the wine towns. I go to Prichsenstadt every May to buy wine and eat Spargel. A contrast from Rothenburg, but an old walled city surrounded by Vineyards and fields. A lot of fixer upper houses there, but that's the state of things in many old German cities. A Favorit is Spargel soup with Gebeizter Saibling and thin raw sliced Spargel. Here: http://www.vogelsburg-volkach.de/

True. Rick himself agrees...
"...Rothenburg is well on its way to becoming a medieval theme park."
