Fall Trip to Germany

I am planning a trip to Germany this Fall and could use some help! I have a basic concept of what I plan to do, but I would appreciate any ideas/suggestions for these specific areas on where to stay, unique things to do, and how to move about (train, rental car, etc.).
We are going start with Berlin, then Nuremburg, then the Southern part of the country (Alps, Bodensee, etc.), and then Frankfurt.

Based on your experiences, what are your ideas on the following:
Would an itinerary like this be better done with a rental car or going by train?
I’m looking for a small town somewhere between Berlin and Nuremburg and another small town between Nuremburg and the Alps/Bodensee area to spend a night or two. We’d like to break up the trip with a stop in a quiet area and just take it easy for the day. Any thoughts?
We don’t really want to stay in a big city, but are looking for small to medium-sized towns in these areas. Any off-the-beaten-path suggestion?

small town somewhere between Berlin and Nuremburg

Not sure about your definition of small. I'm a fan of Bamberg, about an hour north of Nurenberg.

Weimar is about halfway between Nuremberg and Berlin.

A village almost half the way between Nuremberg and Munich is Riedenburg on the Altmühl River /Canal.
Castles above the town and above the river near the town Little Market Square with cafes and restaurants and Hotels
You can also do a boattrip on the river/canal or go to a beergarden or visit neighbouring Village Essing with Gasthaus/Restaurant Schneider
Its also not far from Kelheim where the boattrps through the Danube Gorge to Weltenburg Abbey start

Its 70km south of Nuremberg exit 59 Denkendorf on Autobahn A9 to Munich from there 20km local road to Riedenburg (signposted) a almost 1hr drive from Nuremberg

Its a 3hrs drive to Lindau in/on Lake Constance/Bodensee or 2,5 hrs drive to Füssen/Neuschwanstein from Riedenburg

Leipzig is near enough to half way between Berlin and Nuremberg. But if you want a smaller town I can only suggest Erfurt (an old industrial town specializing in weapons), and Chemnitz (also and industrial center). That part of Germany was under Soviet control after WWII and it's not especially attractive. Why not fly from Berlin to Nuremberg? It's cheap enough.

Between Nuremberg and Bodensee I suggest Ulm, which is often overlooked. For something different to do around there consider a visit to the Holzmaden Fossil beds and dig for dinosaurs. https://www.urweltsteinbruch.de/

At Bodensee, if you stay on the south side of the lake, you're at the base of the Alps, and there's lots to do all around. From the North side (around Konstanz) you're just outside the Black Forest.

I'd say that the former East has a lot to offer. Besides attractive mountains and forests, there are plenty of interesting towns and cities, like Dresden, Weimar, Leipzig, Erfurt (each good for more than a day, plus Eisenach, UNESCO WHS Dessau-Worlitz Gartenreich. Quedlinburg is quite beautiful. Weimar has a particularly strong literary history, not to mention Bach and Luther specifically.

I'm couldn't care less about cars, but we even did a drive-by to see a BMW factory exterior by starchitect Zaha Hadid.
