I am flying to Germany in May--my flight to Frankfurt is direct so I don't have to worry about a layover. My question is for my return flight--I fly from Hamburg with a layover in Munich and then home to Boston, MA. Do I have to go through customs in Munich? I have a two hour layover in Munich and I just don't want to be rushed or miss my flight to Boston.

Not customs, but in Munich you will go through the exit process for the Schengen area, scanning your passport and getting a stamp.
Hi Paul, Will I know where to go are there signs/directions? If it was just me I wouldn't worry too much but I will have my 85 year old mom with me and I just don't want to run her all over the airport.
You will not be allowed to get to your gate in Munich without going through exit immigration. Just follow signs to your gate and you will come to it.
As FrankII mentioned, International flights leave out of a separate terminal, the only way to get in is through the exit process. Just follow the signs to your terminal and gate, you will run into the checkpoint.
If you are on Lufthansa/Star Alliance flights, you may arrive in Terminal 2 and then will take the short underground train to the T2 Satellite. You will encounter Schengen exit immigration somewhere along the way. As suggested above, just follow the signs to the gate number for your departing flight. Munich is an extremely efficient airport, and two hours is plenty of time.
The only problem that I know of with flying into Frankfurt is that the AA flights come into Terminal 2, Concourse D&E. It will be more difficult and time consuming getting to the train stations, which are more easily reached from Terminal 1, Concourses Z and B.
As for your transfer in Munich, I believe that American flights leave from Terminal 2, which also serves Lufthansa (I assume your flight from Hamburg will be on Lufthansa). I am assuming Terminal 2 because in 2007, I flew into and out of MUC on a USAir (which was absorbed by American) flight, and both flights used Terminal 2.
