You can normally buy tickets on the DB (German Railways) website up to 6 months in advance. However the annual timetable change is on the second Sunday in December (9th December 2018), and the timetables after that date have not yet been released,
I suggest you go to the DB website ( https://www.bahn.com/en/view/index.shtml ) every few weeks and check.
If you want an idea of times and prices, lookup Hamburg to Berlin and Berlin to Munich for a date before 9th December, the differences will not be major.
Not sure where you mean by "St Paulie"

We are staying in Reeperbahn for six days then off to Berlin for three days and finally to Munich for two days.
I need to figure out a train from Reeperbahn to Berlin

Are you aware that parts or the Reeperbahn are somewhat seedy? Bars, strip clubs, etc?

The Reeperbahn is a street in Hamburg. There is an S-Bahn station (commuter rail, but underground), called "Reeperbahn", at one end, and a U-Bahn station (métro), called "St Pauli", at the other. You will be using the S- and U-Bahn to get from the airport and around Hamburg.
When you leave, just get a train from whichever station is nearest to Hamburg Hbf (main station), and a train from there to Berlin Hbf.
