I will be visiting long list relatives in Dinklage and Munster. Still in the early planning stage so not sure where we will in, I am assuming Frankfurt, but considering Amsterdam. Do I take a train from Frankfurt (or Amsterdam) to Munster? Can I rent a car in Munster or Dinklage? After visiting relatives, we plan to go to Munich and Salzburg by train or should we drive everywhere?

Sure you can rent a car in Munster.
BTW, when you are shopping for flights, look at flying to Duesseldorf as well.

Just to make sure, do you want to go to Munster or to Münster (Muenster if you don't have a ü on your keyboard)? Münster (in Westfalia) is more likely as a tourist destination, but as you are visiting relatives, you are not necessarily following the typical tourist patterns... There is another (smaller) town called Münster in Hesse as well.
Renting a car in Münster (in Westfalia) is not a problem. Munster is much smaller.
