I’m wondering if anyone has suggestions for budget friendly stays ( excluding hostels and hopefully under 100€/night or close too) anywhere along either the Rhine or Mosel rivers. And suggestions on low cost sight seeing in the area.
We will be travelling by train from Munich and will spend 3 to 4 nights.

Last October we stayed in the Hotel am Markt in St Goar. Their website offers double rooms at 80€/nt, breakfast included.
It's a great location, just down the hill from the train station and close to the KD dock. Good river view.
There should be plenty of accommodations on the Rhein and Mosel within your price range. Those that I know of and would stay at includes, in Bacharach, im Malerwinkel.
On the Mosel, I once stayed in Gästezimmer Löhr in Treis-Karden. This place is what is called a Privatzimmer, a room (or suite) in a private home. Very nice if you want to get to know your host.
We often stay in hostels (yes, you say no hostels, but I am not talking about the bunkhouse). They are often a little funky, but you can get a private room in most of them. We stayed in a hostel in Leipzig for 45€. Bath down the hall.
Along the Mosel, look for plalces called Weingut, small wineries with a few guest rooms going for 50 to 60 EUR per night with breakfast. Some include rental bikes.
Cochem is a common travel base on the Mosel. Look into the zum Fröhlichen Weinberg, just uphill from the town center on the way to Reichsburg Castle. A double with breakfast is either €27 or €32 p.p. with a small discounts for 4-night+ stays. They expect you to arrive by 4 pm or to arrange a time in advance (this is common with small establishments in Germany.)

Is free transportation ok? Some innkeepers in the Cochem are participate in the guest ticket program - it provides free local transport around the entire VRM zone during your stay as well as a number of discounts.
Rooms with this innkeeper/winemaker just outside Cochem run €20-24 p.p and include the guest ticket.

I’d pick the town you want to stay in, then look at the town website for accomodations. Websites are usually in the format www.TOWNNAME.de
