My wife and I will be in Munich toward the end of July. From there we are going to Halstatt for three nights and then on to Salzburg. What would you recommend (train routes) to get from Munich to Halstatt? Could I or should I go through Salzburg?

It depends on the time you plan to leave from Munich.
You'll have to go through Salzburg to get to Halstatt regardless, so do as you see fit.
The best way is from Munich to Salzburg to Attnang-Puchheim, then to Hallstatt via Bad Ischl.
You could avoid Salzburg and go to Attnang-Puchheim via Plattling and Passau, but it would take an hour longer.
Last fall, my wife and I did the reverse of Lee's suggested route (via Bad Ischl). Ticketed it all thru bahn.com. No problems. You would even have a short boat ride across the lake. Get that boat ticket when you arrive Halstatt train station.
BTW everybody - It's HALLSTATT, Hall·statt, with 2 Ls. Hall is an old German word for salt and statt, a variation of stadt, meaning city.
