Hi there, My husband and I will be travelling from Stuttgart to Colmar in the end of September. We're considering a few hour stop at a spa/thermal bath in Baden Baden. Which would you recommend and why?

If you are not shy, you can visit the Siebentaler Therme in Bad Herrenalb, a very traditional (coed and textilefrei) spa in a small town in the Black Forest. The have saunas and steam rooms, as well as outdoor hot tubs on the roof, and there is a nice warm pool for adults only on the clothed side.
You can get there easily from Karlsruhe, which you will be passing through by taking the S1 Stadtbahn (streetcar) from in front of the Karlsruhe Bahnhof. The trip takes 45 minutes and the spa is a short walk from the station.
There website indicates entrance to the spa is 15,50€ for two hours, 17,50€ for four.
