We will be in Germany in September and will need to take public transportation from Fussen to Lucerne all in one day. Can we use a Bayern Ticket to get us from Fussen to Zurich, and then just buy another ticket from Zurich to Lucerne?
No, a Bayern ticket is only valid in the "Land" (state) of Bayern and a few other border towns.

It is valid until Lindau (bottom left of map), you will need to buy another ticket Lindau - Zürich - Luzern.

Are you sure you want to spend 6-7 hours on 3-5 different trains getting to Zurich? If so, just do a Füssen-Zürich search at the DB itinerary page for your September date. You will probably find fares of €29 each for Füssen-Zurich.
How many nights are you spending in Füssen? Where will you be prior to Füssen? There may be some better way to structure your journeys.
It might be wise to stay in Munich the night before you travel to Zurich. DB's direct IC bus makes the Munich-Zurich trip in less than 4 hours and you may pay as little as €19 each - including seat reservation - for this trip (if bought well in advance.)

We will be visiting Munich then taking a train from Munich to Fussen to visit the castles. Then we need to get to Lucerne and after Lucerne will be journeying through Switzerland for a few weeks (presumably on a Swiss Pass). I clicked on your link and it looks like we can get a 29 Euro ticket each.
Since the trains are completely new to us, should we go ahead and buy the saver passes in advance so that we have the discounted rate and are assured seats?
However, booking that far in advance ( for September) makes it look like there are no Saver Passes available for the day we plan to travel. What is the secret to getting the Saver Pass?

OK. It's just that they aren't selling any tickets at all for those buses this far in advance. Check later. June 13 is the date indicated for flex-price sales and any bargain prices should be available then as well. You might find something for €19 each, actually:
I DO see that the direct 7:17 train from Munich is available now at €58/2 adults. Takes 45 minutes longer than the bus. And of course you have to back track to Munich on the 11th. HOWEVER... Unlike the bus, the train stops in towns on the way to Zurich. So... if you left Füssen in the pm on the 11th, and overnighted in Kempten rather than Munich, you could catch that same train on the morning of 9/12 at the more decent hour of 8:41 instead of 7:17. And the saver fare from Kempten to Zurich is only €38 for two (for now, anyway; prices rise as tickets sell.)
To get to Kempten from Füssen on the 11th, the trip takes only 1.25 - 1.5 hours by train, bus, or train + bus (and you could perhaps use the same Bayern Ticket that you bought for Munich-Füssen if it's the same day.) That's less wasted time than if you were going back to Munich on both the 11th, AND less travel time on the 12th as well.
The thing about the saver fares: You MUST be sure about making that trip at the time and on the day you schedule at the time of purchase. Refunds are messy and expensive for these tickets, hence the low price.
Bags in Füssen: there are lockers at the station.

A quick glance at booking.com shows the Hotel Peterhof in Kempten for €69 double w/ free cancellation. There are probably other good choices as well.
