I'll be arriving Munich around 0700hrs and will be getting the Airport-City Day Pass for Day 1. No worries about that. My concern is Day 2 as I'll be going to Fussen. I'll be using the Bayern Pass. So after I bought the Pass from the ticket machine, how do I use it? Do I still need to reserve seats on the train before hand? Or can I just board the relevant train and sit at any seats? (I understand its after 0900hrs and 2nd class seating)

The Bayern ticket is only good on Regional trains and they don't have any reserved seats. Just get on the train and find a seat that you like. Print your name in block letters on the back of the ticket.

There is no "relevant" train. Unlike Saver Fares you are not restricted to the train you booked. You can choose from any regional trains all day long, whichever one you want. With a Bayern-Ticket you don't have to specify your destination. Every regional train is available to you.
