my plan is to fly Lufthansa from NYC to Berlin for 4 days end of May. What airport will the plane arrive at and what is best way to get from airport to downtown Berlin. After Berlin I plan to take train to Munich for 4 days and return to Berlin. Thanks for the help.
Personally, I just get a taxi as jet lag gets me. International flights arrive at Tegel (TXL). Fare from Tegel Airport was 30 euro to my Prenzlauer Berg neighborhod. The rate will run between 15-40 depending on where in the city you are going.
Buses are fast: #109 to the Zoo area and Ku'damn, #128 to north Berlin. Use TXL Jet Express Bus to get to S + U Hauptbahnhof, S + U Alexanderplatz,S + U Brandenburger Tor. Bus stops are located outside Terminal A and B. Tegel Airport is located in Zone B of the
BVG (Berlin Transport services).
From Tegel Bus fare is 2.70 and one ride on the U-Bahn is 1.20 or 1.50 adult.
Note that it's Transatlantic flights that usually arrive at Tegel. Flights from elsewhere in Europe may also arrive at Schoenefeld.

It should say on your ticket (or on the timetable if you haven't booked yet) which airport you are flying to, Tegel or Schönefeld.
Schönefeld has the better connections, with trains to all parts of Berlin.
Tegel, despite being nearer the centre does not have a rail connection, only buses.
MY flight Dublin-Berlin arrives at Schonefeld airport(SFX).
How much to zoo area by train and by taxi, I wish to compare?

As there are no direct Lufthansa flights from JFK to Berlin you will fly through Frankfurt or Munich. That's where you would go through immigration and customs. The short domestic flight to Berlin is then into Berlin Tegel (TXL) airport.
If you're looking to fly directly from NYC to BER consider flying Air Berlin.
