What is the best way to get from the airport in Munich to downtown Munich and back? We will be traveling at the end of May. Thanks for your help.

Sbahn is about as simple as it gets. Step on in the airport and step off at the downtown Main Train Station.
Exactly what do you mean by "downtown Munich"? Since you say "and back" I believe you just want to come in and look around. You probably don't want the main train station (Hauptbahnhof) but Marienplatz. That's where you'll find the city hall with the Glockenspiel (playing clock), Frauenkirche (the church with the green copulas that is the symbol of Munich), the pedestrian shopping mall, the open-air market (Viktualienmarkt), and some of the beer halls.
If you come down the stairs into the airport S-Bahn station from Terminal 2 and the MAC (Munich Airport Center), platform (Gleis) 1 will be on your left. That is from where the S8 departs for town. Take the S8. The S1 leaves 13 minutes earlier, but takes a longer route to Marienplatz and will only get you there one minute earlier. The S8 will show a destination of Herrsching or Weßling. The S1 will show a destination of Ostbahnhof.
On the way back from Marienplatz, again take the S8. Each S-Bahn (S1 and S8) comes every 20 minutes, but the S1 is just 1 minute after the S8, so the chances of making it are about 1 in 20. The S-Bahns in either directions are on different levels, so you can't just go a single platform and take whichever one comes first. The S8 uses Gleis 1, the upper of the two S-Bahn levels. By taking the S8, you won't have to be concerned about being on the wrong (front) end of the S1 when it splits in Neufahrn and ending up in Freising instead of the airport.
There will be ticket automats on the platform in the airport S-Bahn station (or you can go upstairs to a ticket counter). Buy a Gesamtnetz Gruppentageskarte (all day ticket for the entire metro district) for 23,20€. That will cover your round trip S-Bahn from the airport plus any other conveyance you might want to use while in Munich.
But you did say "airport to hotels transfers". "Are you staying in a hotel in downtown Munich? At which hotel are you staying? it will make a difference as to what station in town you get off. There is one hotel near the Englischer Garten. For that hotel it is easier to get there with the Lufthansa bus.

If you are staying near Munich Hbf, then take S-Bahn 8 to the airport. I stay in the train station area and would take S-8 to MUC...very convenient.
I will be staying near the English Gardens at a Hilton. Is it ok to get a ticket for the train once we arrive or should I get one ahead of time. Also, is it is to use the train with luggage?

Englischer Garten is not downtown. Do you want to go to your hotel or downtown? Is your hotel the Hilton Munich Park?
If that is your hotel, you should take the Lufthansa bus from the airport to Nord Friedhof (the only stop the bus makes on its way to the Hbf), then continue on by U-Bahn and local bus to the hotel. In addition to the 10.50€ one-way adult fare for the bus, you will need a 2,70€ MVV fare for the U-Bahn and the MVV bus. You can purchase that ticket from an automat in the U-Bahn staton.
Or, if you plan to go into town after checking in, buy an Innenraum Gruppentageskarte for 12,20€.

Hi there, sorry for my impatience. I hope you have a great trip! You will see that trains and public transport are so efficient and fun in Germany, but don't overpack (in worst case you can take a cab for 65 EUR, according to the hotel's website, if the luggage is too much of a bear for two people).
