Exactly don't do that since the DB gives you the most expensive price only (i.e. the international standard fare). So in comparison to it's own buses it makes appear the train (run by a competitor of DB) to be exorbitantly expensive.
You have two options to get a reasonable price:
- Buy at the Web Shob of the Czech Railways (České dráhy). Prices currently start at €14.50 one way.
- Buy a "Prag Spezial" ticket at the web site of the operator of the trains, the Laenderbahn (€36, fixed price). The name of the train is ALEX, train numbers in the DB and CD time tables are prefixed by "ALX". NB. Searching the DB web site for "Prag Spezial" delivers round trip fares only.
There are presently four direct ALX trains between Munich and Prague, and from dec. 10 there will be seven (with rolling stock upgraded to EC standard).
Please note:
there is presently a construction site between Regensburg and Schwandorf and the trains for that leg will be replaced by a bus. After oct. 10 trains will run on the regular schedule.
If you prefere travelling by bus you are not bound to the DB bus. Compare prices with those of the Czech company Student Agency (aka RegioJet) and / or the German Flixbus.

For train info, check out the brilliant guy at https://www.seat61.com. Does taking this train require a change mid-way? If so, you need to factor that into your decision.
We took the bus from Prague to Munich three days ago. I did not like it at all: people are too close and I heard conversations I did not want to hear but I forgot my earbuds and lunch in my checked suitcase... that does not happen on a train because I could have gone to the luggage rack and fished them out. I would fly next time. My husband would take the train because we are from the US and have so few trains. We also ran into a serious auto accident and detouring added 40 minutes, thus negating the time saving of bus over train.
