I will be travelling from Prague to Munich . I would purchase the ticket from Prague to Furth and continue on to Munich with a German rail pass. Can I have the train station in Prague activate it?

I believe you can have the Railpass activated at any station. Hopefully Laura will spot this Thread as I'm sure she will be able to provide a definite answer.
I see three options:
Your German Rail Pass covers the whole distance of the direct, DB-operated bus from Prague to Munich, so I'd choose that departure, instead of the Czech train. The bus needs a €4 seat reservation, which you can make at the Prague train station, and they should be able to activate the pass at the same time.
I assume you're planning on the traditional, flexi-style of German Pass. This year, they also sell a consecutive-day version, which might be pre-validated, if you bought it online from DB.
It is also possible to activate passes onboard a train, but you're supposed to look for the conductor, not let him find you sitting onboard without a valid/validated ticket or pass. If you had a separate ticket for the Czech leg of a train ride and still needed the German Pass to be activated, the Czech conductor might just pass that info on to a German conductor who boards later.
