We are coming to Germany via Strasbourg, we will have about three days in Germany before heading to Amsterdam. We would like to visit Neuschwanstein Castle and possibly Freiburg and Heidelberg. Any advice on where to stay or other things to see instead?

Is Neuschwanstein an absolute must? If so, are you getting a car in Strasbourg to drive to Neuschwanstein? You'll spend 1/2 day getting from Strasbourg to Newschwanstein by car and a full day by train. Then a full day driving to Amsterdam or a little longer to drop the car in Munich and catch the train to Amsterdam. You could stop in Freiburg for 1/2 day on your way to Neuschwanstein via car. Don't see how to fit Heidelberg into this.
As an alternative to Neuschwanstein, visit Hohenzollern near Stuttgart. From there you can head northwest toward Amsterdam and visit Cologne on the way.
Have you looked to see what your travel time would be between each of these places? (Google maps) I don't think you would have time to see much besides the view from your car or train window if you try this in only 3 days

With 3 days there's a MASSIVE number of interesting places with great things to see and do - and that also are ON THE WAY to Amsterdam. What gneral interests do you have? Car museums? Historic towns? Wine? So many options, but we don't know what you are looking for.
The Rhine/Mosel Valleys (roughly between Frankfurt and Luxembourg) are one option that comes to mind...
Do you want to take a castle tour?
Marksburg Castle, in the Middle Rhine Valley town of Braubach, near Koblenz. Unlike Neuschwanstein (a late-19th-century palace with a fake castle facade) this place is the real deal - a never-destroyed medieval castle.
