We've got a full 12 hour layover in Frankfurt. If we train from airport to St. Goar, then boat the Rhine back to Frankfurt(or some of the way, then train to the city), is it doable at least as a pretty boat ride, with or without stops in Bacharach and for the Rheinfels Castle?

i don’t believe you can sail from St. Goar to Frankfurt ! If the trains are favorable, take one to Ruedesheim or Bingen and sail to St. Goar. Probably time for Burg Rheinfels. Train back to the airport with possible stop in Oberwesel, Bacharach or Mainz

I would definitely travel by boat downstream (maybe Rudesheim to St. Goar), then take the train back. You can stop at various towns along the way back by train.

You will save time cruising from Bingen > St. Goar as a rule. St. Goar > Bingen is much slower than Bingen > St. Goar because of the strong river current.
Bingen > St Goar is also faster than Rüdesheim > St. Goar by 15 minutes; if you start in Rüdesheim, all you do is cross the river to Bingen to pick up passengers.
