Two of my favourites in Berlin are Renger-Patsch (54 Wartbergstrasse, Schoeneberg, http://renger-patzsch.com/), which does a modern Franco-German cuisine, and Schwartzwaldstuben (48 Tucholskystrasse, Mitte), which is South-West German, with good Flammkuchen.
