We will be staying at the Mercure Lyon Beaux Arts Hotel in Lyon (2nd arr.). When we leave town, we are heading south. We can get our car at the Perrache train station or the Part Dieu. Does anyone know if there would be an advantage to do one or the other?

Perrache is right at an entrance to the A7/Autoroute du Soleil, which heads south, so that would be an advantage to getting your car there.
