There's a TGV for quite cheap (11 euros) with no change of trains is an option but involves 45-minute bus ride to Aix TGV + transit from Lyon TGV to Part Dieu (35 minutes). There's also a train from city center to city center with a connection in Marseille for 40 euros. Altogether, including transit to and from the TGV stations, not much time is really saved (and not that much money either... it's 16 euros from Lyon TGV to the city center!). But perhaps it's less likely to be disrupted in case of strikes? What would you do?

I'd go city centre to city centre every time. Especially if your accommodation is in the 1st or 2nd arr and you can alight at Perruche.
If there's a strike the TGV is just as likely to be disrupted as the TER/Intercity.
