I am looking for recommendations for shuttle or bus to Geneva hotel from Chamonix after the My Way Tour - we are a family of 4 adults. Our tour ends July 14 which is a Sunday. Has anyone had recent experience using Flixbus? We have used them in the US but the online reviews for Flixbus in Europe are quite bad and I am concerned about their reliability. Thanks for any advice!

You might just ask your Tour Manager. That is what they are there for. There are likely to be other people on the tour in the same situation.
A Rick Steves tour manager will coordinate the group's transportation and hotels and provide advice for sightseeing, meals, etc.

There are a number of shuttle services providing service to/from Chamonix and Geneva. They usually drop passengers either at the main station or the airport. https://www.mountaindropoffs.com specialize in year round transfers between towns in the Alps such as Chamonix and Geneva Airport. I checked the date you mentioned ... for Chamonix to Geneva its approx ¢47 per person.
I used these guys last year (on recommendation of Exodus travel). They guarantee to meet your flight regardless of delay and get you to your destination. My flight into Geneva was delayed 3 hours, but they had a minibus waiting for me. I was the only person on it for the transfer to Chamonix.
