Take TER train to Dijon, then transfer to TGV to Paris Gare de Lyon.
Just use this site and it will do all the planning for you.

Just put in destination Paris and start point of Beaune and it will show all the connections for the day you want to travel, prices, discount offers and ticket purchase.

There are also some slower direct trains from Beaune to Paris Bercy (which is not very convenient).
Overall, despite the change of trains in Dijon, it is more convenient and quite a bit faster to do as Sam suggests rather than use the direct train. I am mostly mentioning it because the direct train will appear when you look for tickets!
