If you already have the museum pass, how do you schedule a "timed entry" for a given museum?

Go to each museum's website. If you are referring to the Paris Museum Pass, they don't schedule for you. They are just a means of paying for your entries to the covered sights.

Did you purchase the "Paris Museum Pass"? if so, go to https://www.parismuseumpass.fr/en/reservation - from my understanding though, the pass doesn't include temporary exhibitions but there is plenty to see at each museum in their permanent collections (and sometimes less crowded!).

The Louvre no longer charges extra for temporary exhibits and the Orsay never did -- so those will be abailable on the general tickets.
