We had 1 night in St-Malo 9 years ago and stayed at the Hotel Beaufort. It's a 3-star place and still appears to be there, but their room prices might actually be a few dollars below your $125 threshold. Very good Continental+ breakfast, comfortable room, and at high tide they locked all the seaside doors, as the waves were crashing up against the glass doors and windows - very exciting! The next day, the Tour de France passed right in front of the hotel, so it brings back many fond memories.

I visited St. Malo but stayed the night before in Cancale and the next night in Dinan - so can't give you a recommendation.

In Beaune, May 2017, I had a really bad hotel (like staying in Italy). I booked it through booking.com who rated it "good". Dont stay at Hotel Le Foch. I booked it because it was well located (and rated good).

Check out Airbnb. You may be able to find a small studio apartment - better than a hotel - for half your budget. I had no complaints with any of my Airbnb stays last trip. If anything they were better and cheaper than hotel options. It's a little unnerving meeting them to get the key, but it always seems to work out. It's easier if you have a cell phone. If not, let them know when you first trade emails after booking so they know to expect you without a phone call.

I stayed in St Malo in 2015 in a B & B,Accroche Coeur inside the walled city and loved it with parking outside the wall, about seven minute walk.

In September 2016 we stayed 2 nights at Hotel La Villa Fleurie in Beaune. Small hotel with parking. We did not have the breakfast. Well located for walking to major sights. 95 euro per night. Booking.com.

Another recommendation for Hotel La Villa Fleurie in Beaune especially if you have a car. Easy access and parking.

Another second for Hotel Beaufort - will never forget the view at sunset and sunrise. Sitting on the deck having Cremant or Champagne is life!

Alas we had to drop St. Malo this year when I decided to have surgery to put my arm together in Menton this fall, so I don't know if the hotel we booked would have been good, but we were in Beaune a number of years ago and stayed at Hotel de La Paix and really liked it. It had parking (very tight) and was an easy stroll to the historic center, Hotel Dieu etc.
