I am a runner and will be staying in the Fifth arrondissement.

Considering the fact that at least three cities in France have a "fifth arrondissement" it's hard to be specific about where you will be, but I would be very confident you'll be perfectly safe with no areas to avoid, except active roadways to protect your physical security.
I often see the local sapeurs-pompiers (firefighters) running in the Tuileries and the Luxembourg Gardens so you might head there for areas to stay out of traffic. There are also paths along the Seine that might work for you. Oh, I guess I’ve also seen them runnng in the Jardin des Plantes too. See which might be closer to your hotel.
A lot depends on how long of a run you want to do. Good suggestions so far, but I would lean towards the Seine if your runs are longer. I would get dizzy doing multiple loops in a park.

One thing to be careful of are the bicycle lanes. They will run you down.
The parks, like Luxembourg Gardens and the Tuileries, as well as the lanes that run through Montparnasse Cemetery were popular with runners this spring.
Since they have taken the roads down by the Seine out of use by cars, you will see hundreds of runners down there. It’s a great place to run as are the parks.
