I'm flying into Paris in early September and need to get to Athens that same night. There are two flights I'm interested in; 4:40pm and 6:30pm. My flight lands at 1pm so I'm not sure if these times are cutting it too close to my arrival time and would hate to miss it. Is 4 hours enough of a window?

It is if it's at the same airport.
If the flights are bought together on the same ticket, then your luggage should be checked all the way to Athens, making less hassle for you at the connection point. I would choose the earlier connection. In case of significant flight delays, they could still put you on the later flight, if there are seats.
