We will arrive at Paris Gare de Lyon train station and want to transfer to Gare de Lyon metro station. Can we make the connection inside the train station or do we have to exit the station and reenter the metro station from the street?

You need not go outside. From the arrivals hall, follow the signs for "Métro".

Follow the signs for the line of the metro you will be looking for. (I.e. big yellow circle with "1" inside, big purple circle with "14" inside ....
