There's no entrance fee. It's a protected area.

When are you going? There's a fire there right now and the roads are closed on the Marseille side. Residents have been evacuated.
That wouldn't affect taking a boat from Marseille or Cassis, however.

we will be there on 9/22. are there local taxis/guides that could take us there or is it best to book a tour ahead of time?

The "Integral" boat tour from Marseille includes the possibility of a short swim, as I understand it. Note that those dashes between departure times work like commas - e.g. - two departures, not one departure lasting all day.

If you want to hike and swim for most of the day, then take an early train to Cassis, then local bus or taxi down the hill into town, then hit the trail or check boats from there. However, from 1st June to 30th September access to the massifs is regulated according to the current weather conditions see http://www.ot-cassis.com/en/ and they link to http://www.calanques-parcnational.fr/en/news/303-acces-aux-massifs-forestiers-pendant-la-periode-estivale.
