Currently in Nice and have decided to go to train to Paris with a 2 day stop in Lyon.
Need recommendation for 2 nights in Lyon and for a week in Paris.
Once there I can get RS books at Shakespeare.

A dollar/euro number would be more helpful; in the mean time using something like booking.com and inputting your parameters should get you started in narrowing your search.

The Citadines apartment hotels in Paris are generally moderately priced and a very reliable lodging option

I'm not sure if you'll consider the price modest, but we liked staying at Le Prince Regent in the 6th.
