I know that youths under 18 only have to show proof of age and are allowed free access to most museums in Paris. But from a logistics stand point, if the adults have the Museum Pass, will they have to wait for the youths to go through a different (read "longer") line to get in?

Youths simply enter with their parents.
As Tim says lids walk in with you. The only place I had to get a separate(free) ticket was the Invalids Army Museum ,but there are never long lines there(in my four summer visits) only waited 4-5 minutes. Everywhere else kids just accompany you through pass holders line.
