We are ending a river cruise in Arles and traveling back to the US. Should we take the TGV to Paris and fly from there or fly from MRS and connect. Both options board at 6:00 AM
I would choose the former, especially if you could get a non-stop flight home from Paris.

Since you are not stopping in Paris, book a flight from Marseilles home. There are a few TGVs direct to CDG airport, and that could actually be one leg of a single ticket. Than you would be protected if there was a train delay.
Fly and connect only if it’s the same airline or codeshare partner. If not, take the train the night before directly to the airport, not to Gare de Lyon. Sleep at the airport.
You can find the train/air itineraries Sam mentions on Air France. I take the Paris -Rhone Valley TGV line several times a year. It’s often delayed.
